It sounds like something has been modified at some point. I had the same problem once. It was simply the wrong combination of parts. I bet you have an automatic, with a short tail housing. What most or maybe all of the short beds came with. The problem is with the CV joint, the transmission pan is in the way. It needs either a shaft without a CV joint or a smaller CV joint and yoke. The other possible fix is to pull the trans, transfer case, and take the tranny apart, put the longer tail shaft in, then find the longer tail housing, then shorten the rear shaft, then find a normal front shaft to hook it up.
The longer tail housing allows for a bigger CV joint because the transfer case is further away from the transmission so as to let the shaft not interfere with the transmission pan, since it is behind it. This picture is of the longer tail housing. I have a shorter tailhousing in the yard, and the difference is a few inches. You can see that the CV joint actually is behind the tranny, with the shorter one, it is right next to the tranny. It can be fixed, but it takes some ingenuity.
