Ok. Test drive complete. No more stumbles (for now). Once I got the truck fired up, I ran it at 3000 RPM to help work out all of the air in the HPOP system. Then I was able to run the KOER and Cylinder Contribution tests just make sure that all is well (I had gotten a few codes earlier today that never returned). I let it run for 20 min in the driveway and then took it for a 10 mile test drive. It ran flawlessly.
Hopefully, this is the last of the problems with the stumbling and not starting issues.

Ok. The truck ran great for a week plus, and it just stalled out. I can get it to restart if I wait for a few minutes, then it dies again. It is similar to the IPR failing 3 years ago.
However, I'm getting codes this time. First set was a 0603 and 1280. I cleared those codes and after the next time I cranked it, I got different codes. 1668, 1212, and 0340
Right now, I'm waiting on the AAA tow truck to take the truck to a shop. I'm giving up working on this because I need to go to work

Last week, the shop determined that it was the (brand new remanufactured) alternator that caused the truck to die. Fine changed it, but I did not think that was the end of the story.
Yesterday, the truck was stumbling all over itself, and dying when at an idle (such as a stop light). I took the truck to them to do some diagnostics and figure out what has been going on with the intermittent drivability issue. I just talked to them, and they are suspecting that 1 or more injectors is causing the this issue. They are cleaning up the wiring harnesses, and then they are going to fire up the truck while monitoring the exhaust manifold temperature at each cylinder to see if they can find a no-firing injector.
However, when both me and this shop has performed a buzz test or a cylinder contribution test, no issues, codes etc. And other than when the truck died, and presented many odd and different codes last week, there hasn't been any codes produced by the truck.
The truck is still stumbling intermittently, but much more frequently. It is now dying at an idle (in park or in gear), but always restarts quickly.
Does anyone think that this repair shop is on the right track to finding the problem?
I have asked them to check out the PCM and IDM, but I don't know what they have found on those.

Check or change the IDM. If that doesn't fix the issue, try the PCM.
Or you can just pay the shop thousands of dollars to put injectors (that you don't need) into the truck. If it passes a buzz and CC test, your injectors are fine.
I really think you need to look very seriously at the PCM and IDM (but I have said that already).

I'm thinking you have an issue with a wiring harness somewhere or another. Since your issue is so intermittent. The PCM is a possibility I guess. Stranger things have happened. Someone here had kind of a similar issue with a PCM or PCM harness awhile back. I can't remember who or what the fix ended up being. Be it the PCM or the harness.
