A little more info would be helpful.
What do you meen by the fuel filter keeps going bad ?
Is the filter turning black?
What is the truck doing ?
If you replaced both tanks that only leaves the fuel lines and injector orings.

I know that when you first run B-100 (or processed veggie oil) that a lot of deposits and dino fuel debris starts coming loose in the fuel system and plugs up filters a lot. It has always been recommended that when a person first starts running their processed veggie oil, that you should keep quite a few filters on hand until its done knocking all the crud out of the fuel system. As for going back to dino fuel, you may be faecd with the same effects, and will have to go through a few more filters until you get all the residue out of the fuel system.

filter becomes clogged, the trucks dash light will come on to change the filter but it only does it with the front tank and not the back tank so i'm not sure if I should continue to run the front tank until the stuff is all out or could that cause further damage.
