Have you been hauling very heavy for all of those miles? I have had F350's with almost twice your mileage towing 85% of the time and the brakes have been fine. I wonder if you need to go see another dealer for another opinion. Just my 2 cents.
Forgot to mention that all my trailers have brakes. Have you checked your trailer brakes lately? That definately could make a difference. Another 2 cents worth.

Something is not right.
My 04 F350 CC DRW has 87,000 on it with 60+k towing our 37ft. 1/5whl, gross weight trk & trailer 21+k. I did the fronts @ 57K with 15% left on the pads & I'm still running the org. pads on the rear. I ck them often & the rears still have about 15 to 20% to go.

Either learn how to check and do yourself or find a dealer you can trust. Doesn't sound right unless you have a mechanical problem.
Why were the brakes checked? Issues or just an inspection?
Set the brake controller so that your trailer wheels don't lock up while you are still slowing down. The trailer should slow smoothly with your truck no bucking. With only 5K you probably don't need but maybe 5.5 or 6 I would guess however, I'm sure every trailer is different. With 17K I have mine set on 8.5.
Valid enough to have an inspection.
But for what it is worth, brakes are one of the most profitable maintenance items on vehicles for the servicing center, dealer or independent.
There have also been some models of 2011-2012 with caliper sticking issues. Make sure you're not paying for warranty work. Most decent tire stores will do a brake inspection for free. I would look around.
