Issue with '87 F250

Hey guys I need your opinion on this. My slave cylinder broke so I replaced it with new one, bleed the line and now it's good, sometime my gear won't get in (probably need new throwout bearing). I notice a new problem, the truck act funny like when i'm in any gear (2,3, and 4), I feel the truck not riding smooth, it like slightly hop or tug constantly. (not hauling any weight) I check the air filter, hoses, etc it looks good, it getting air in. I also made slight adjustment on idle to raise little bit bse it stall if i don't give enough gas, (it idle at 500 which is not normal. So i raise it to 900) Before the old slave cylinder gave out, my idle was right amount and it can take off 2nd gear or reverse without having to touch gas pedal. Now idle drop to 500 which I made adjustment. I had AAA tow my truck home when cylinder puke out fluid so I had no mechanic or anyone messing with it. I'm stump.

So I don't know if my slave cylinder is causing new problem so anyone please chime in? It's 1987 Ford F250 7.5 4x2 manual transmission (4 spd) with 3.55 rear.
