I also have a gas to diesel project. You do know that all the in dash wiring has to go too don't you? As far as mods, just about anything you would want to do would be easier with the engine out, but I would imagine the turbo/EBPV, or up pipes would be the ones I would definitely do while it's out.

If I were doing it I'd pull the turbo and do a delete of the ebpv cylinder, unless you still want to use it. If you're gonna keep it, I'd still pull the turbo and put new orings under it so you don't have to do it later. JMO
A new downpipe, but you are probably doing that anyway on a transplant.
Home made bellowed uppipes if yours are bad.
Make sure your oil pan is in good condition. These trucks have had pans rust out bad before and only way to change it is to remove the motor. You've probably checked this, but want to mention it.
Can't think of anything else too hard to do while the motor is in.
A new downpipe, but you are probably doing that anyway on a transplant.

The ebpv is for help in warming up the motor. Most on here have it either unplugged or deleted completely. Mines gone. It can get stuck closed, more places to leak oil, etc. I'll show you a link, I did what gobstopper did.

Maybe the front crank seal. I dunno what it's really called but they can develop a small, pesky leak.
And the dip stick seal if it looks worn AT ALL. Strictly diesel has a fix for it but boy is it an extra penny.

Might be a good idea to just go all through the engine, as far as gaskets, o-rings, fuel hoses, etc., while it's on the stand. Do them all now and have no worries when it goes in the truck!

the up pipes are a little pricey and not having a welder yet kinda makes it even harder to do. so the EBPV delete whats the best way to do remove it ive seen that it was leaking already and ive seen the kits online but what do yall recomend? i'm going to build the engine up alittle bit over time but im not going insane with it

I cut that housing off the pedestal with a portable band saw, and took it somewhere that had an aluminum welder as I don't have one, to have it welded up. You can go the easy way and just thread a pipe plug in the hole that the rod comes out of. Only bad thing then is if you need to do turbo work sometime you have to work around that thing to get that one bolt out, and it isn't fun. I think that link I put up shows a few options. Just depends how involved you want to go.
