There's something in the fuel. Can't say for sure it's water, but whatever it is it's not something good.
I'm pretty sure that bio-diesel and #2 usld will mix together and not separate out like the picture posted above.
Most likely it's rusty/dirty water that settled out on the bottom of the bottle. I'd drive around a few miles then drain the separator again and see if you get a similar sample. If you do I'd drop the tank/change the filters and depending on what I found the truck might get traded in immediately. If that is water and you end up with a HPFP failure you can bet it will not be covered under warranty.

how long did your truck sit before you drained that? A month? A day?
If it sat for a short period of time, it's water. Don't chance it, just pretend it's water and follow advice given. Check again soon, drain tank if happens again.
You really need some good fuel additive to clean the system out, get rid of staining.
I would get two fuel filter kits and change now, again in 1000 miles.

Wow that's a hard one. Hard to say what it is from a single pic. For sure you need to take some special precautions to ensure you don't have or end up with a larger issue. I would not be starting that truck at all, no way, no how. I would get the sample to someone, not Ford, and get it analyzed to find out what it is. Depending on the outcome will drive your next actions. IF that is water you need to drop the tank, change filters, clean out the filter housings, and run a clean flush through the lines. You don't want to risk running water in the HPFP.

Well said but I would add one more thing.
If that is water in the fuel sample and more is found in the tank, the damage is already done to the HPFP. It's fairly clear that the HPFP can't handle any water going through it and water in fuel is an automatic 'no warranty' on the fuel system.

I run a lot of Bio and have never seen anything like that....
