There's something in the fuel. Can't say for sure it's water, but whatever it is it's not something good.

I'm pretty sure that bio-diesel and #2 usld will mix together and not separate out like the picture posted above.

Most likely it's rusty/dirty water that settled out on the bottom of the bottle. I'd drive around a few miles then drain the separator again and see if you get a similar sample. If you do I'd drop the tank/change the filters and depending on what I found the truck might get traded in immediately. If that is water and you end up with a HPFP failure you can bet it will not be covered under warranty.

After comparing these pics, little doubt there is some water probably mixed with bio. Bio and water do not seperate like normal diesel, so maybe the bio hung on the water. My sample is in a cut off piece of a 16oz bottle. Guessing about 1oz of the gold coloured liquid.

That's phase separation. Water is on the bottom.

how long did your truck sit before you drained that? A month? A day?

If it sat for a short period of time, it's water. Don't chance it, just pretend it's water and follow advice given. Check again soon, drain tank if happens again.

You really need some good fuel additive to clean the system out, get rid of staining.

I would get two fuel filter kits and change now, again in 1000 miles.

Wow that's a hard one. Hard to say what it is from a single pic. For sure you need to take some special precautions to ensure you don't have or end up with a larger issue. I would not be starting that truck at all, no way, no how. I would get the sample to someone, not Ford, and get it analyzed to find out what it is. Depending on the outcome will drive your next actions. IF that is water you need to drop the tank, change filters, clean out the filter housings, and run a clean flush through the lines. You don't want to risk running water in the HPFP.

Well said but I would add one more thing.

If that is water in the fuel sample and more is found in the tank, the damage is already done to the HPFP. It's fairly clear that the HPFP can't handle any water going through it and water in fuel is an automatic 'no warranty' on the fuel system.

If you set that out in the daylight a dark sludge will form in a few days. It grows in the water pool. Bio-diesel is supposed to make it worse. After what happened with my tractor I always add Diesel Kleen at every fillup. Maybe Bio-Kleen if you're buying B20.
