I would wait about 6 months to make sure all the bugs are worked out of your truck before Tune and Deleting then you can risk the warranty, it has been said if you put all the stock stuff back on (remove the tuner) disconnect batteries and drive a little they cant tell you've had a tuner. That being said its totally up to you if you want to risk the warranty.

H&S and Spartan are the main contenders, they are both great tuners. there is a device you can buy called the Gear Box Z that just deletes the DPF, turns off the EGR and does not add any extra horsepower. all you would need is a delete pipe and the Gear box Z. But I would highly suggest looking into the spartan or the H&S tuner IMO.

If you are saying wow now, wait till ya tune it. The ability to run down the highway using half the boost and runnin on average 150* cooler EGTs will make your head spin. Towed some yesterday so I went back to stock power levels and I don't honestly know how people drive these things at stock power levels. Feels like I am dragging the titanic's boat anchor around with no trailer behind it.

Who ever told you that removing a tuner and disconnecting batteries will remove any traces that a aftermarket tuner was being used is wrong. Whats more important then deleting the DPF and risk voiding the warranty is if you state has emission inspection requirements or plans to do so in the near future.
