97 F150 4.6 with 01 4.6 rough running

Hey guys,
So as my name implies I have a rough running heap lol. Its a 97 f150 with a 4.6 that i got a sweet deal on for 1200 bucks and although it has ran pretty rough the entire time Ive had it (1 year now) it never lets me down. But its runs pretty rough. I only drive it around the farm to haul trash so its never been an issue. I was looking into tuning it up to correct the misses and backfires that it has going on and have determined that it is an 01 engine. The sticker on the valve cover reads 1g842aa. And its still has coil packs. Im inquiring to make sure there isnt anything the engine installer might have missed when installing it that would make it run poorly before purchasing stuff to do a tune up. I know i have to check the pcm to make sure its correct and from what Ive read on here i may have or may not have PI heads. And possibly the wrong intake for the truck. I dont see any wires that are not connected or anything odd. But all help is appreciated. Thanks in advance.

Are you sure the valve covers are correct? I would go by the numbers on the block and heads.

If that is indeed a PI engine with the ‘97 intake, it probably won’t run right. The ports don’t line up between NPI and PI parts of that sort.

i will check the engine numbers tomorrow for sure and make sure the valve covers are correct. I looked at the intake today and it is aluminum vs plastic. I think I read that the newer engine has a plastic intake but im not 100 on that.

so i found my head casting number and it is 1L2E 6090 D24D. And from what i have found it is a 2001 Romeo PI head. and my PCM has a date of 5/96 on it. But I also found a pretty good exhaust leak that im going to address and my abs light was on due to someone installing a non abs hub on the front passenger side. I installed a new hub the other day and it corrected my abs light and it seemed to run really good for a day or so but now its back to running like crap. The exhaust leak i have is the passenger side front cylinder (im guessing number 2) has loose bolts, but im not sure yet if theyre stripped or something is broken. Ill figure that out this weekend.

so I have managed to figure out that my engine is in fact a 2001 with PI heads. my question is that if I get a 2001 ecm can any ecm for a 4.6 work? such as one from a crown vic or mustang or an explorer even?
