what performance mods are worth it? [4.6L V8]

4.6 will reallllly benefit from porting the heads/ aftermarket heads. By porting the intake runners, CC'ing the head a good polish and port matching to exhaust and have the surface machined flat you will pick up good power. Adding cams will make the best. This will require a tune but it will wake the truck up from 500RPM to redline. Its not as much work as you would think.
The ignition will help, but bigger injectors a higher pressure fuel regulator with a tune and ported heads will get you a large bang for the buck. (40-60hp)
Best thing about porting the heads is the engine looks stock so when you leave someone at the light you can- na man I just gots a cold air and headers.
So its like a package deal from the 70's just modernized
Remove the heads send them to the machine shop with the headers. The guy does what he needs to. Also give him the cams and he will install and set them up on the bench. get 40% or larger injectors and a high pressure fuel regulator. Contact a company that does tunes/chips, let them know how much the heads are ported, which cam's are in it what size injector and how much fuel pressure. They will write you a custom tune and you will be grinning every time the skinny pedal hits the floor.
