Intercooler problem

My friend has an 01 lightning.. He removed the Intercooler resivoir hose to replace the alternator.. It sounds like the Intercooler pump is just pumping air, occasionally it will pump water... What I want to know it there is some kind of bleeding procedure to bleed the system?
