Arrow 4.6 Runs Rough, (I have Searched) cant seem to make it right!

Yesterday the truck all of a sudden started to run like it had a miss, so i was half way to work and pressed on. The CEL was flashing up to when i pulled in and parked, i replaced the wires at work and reset the computer before i puled any codes (bad on my part) So far this is where im at,

Last night-
-Wires replaced with NAPA Beldin premium lifetime 8mm set
-New Motorcraft Platimum Plugs, gapped and Torqued.
-Ran a bottle of STP on 15gals of Premium
-Ran my stethiscope over the fuel injectors, all pulsing...
-tested vaccum at idle and is in normal range, No surging, In gear it goes up and fluctuates with the engine lobe.
- Truck still has a miss, and stinks of fuel
-Tried pulling plug wires while running, cant find a dead cylinder.

Before the issue- Within the last 2-4 Months
- EGR ports cleaned
-New Fuel Filter installed
-Air filter Cleaned
-Replaced the Harmonic Ballancer
-Cleaned the TB and IAC
-Radiator Flushed and Refilled.

Dont know where to go from here, the exhaust note sounds good when reving it up, however its makes my eyes burn and there seems to be alot more water then usual comming out (by water i don't mean coolent, just usual exhaust water)

Any Help is apreciated,

Here is what is possible.
You lost at least one cylinder going to your work.
The flashing CEL was the indication one or more cylinders was passing unburnt gas through the cats.
Possibles:
1. You burned a cat assembly by over heating and now it's causing blockage/restriction by continuing to run it after the trouble appeared .
2. One coil is faulty.
3. PCM may not switch to fire some cylinders coil.

The code/s set before you reset them would have told you what cylinders were in trouble.
I would look to see if any codes are set now and use a good 'scanner' to view the live data as a means of detecting an issue.
If you lost a cat, expect a code 420 at some point.

Problem Solved!

Just installed two New Coil Packs! problem solved. I purchaced two Borg Warner Coils, the proudly say "Made in The United States of America" with a lifetime warranty, Good enough for me seeing as all the other brands where either made in Korea or China.

There ya go and you thought this was harder than it was.
With these things there are a lot of inter related actions going on that affect and cause confusion.
