92-93 had the lesser flowing heads
94-97 had the better flowing heads
92-94 crewcabs did NOT have power rear windows
92-93 did NOT have a 3rd brake light
94-97 xlts have the "powerstroke" front bumper
92-96 xlts have the aluminum on the tailgate
97 do NOT have the aluminum
IIRC 94-97 have the factory alcoa wheels
94-97 have the optional 40-20-40 front seat
92-93 have charcoal interior option
94-97 have light opal interior option
that is all i can think of but i am sure there are more, but nothing as a deal breaker

IF you plan on making any mods at all to the truck, IMO you should hold out for a 96-97 California spec truck with MAF. It will make everything easier. If no mods are planned, a speed density truck will be fine; stock to stock there isn't a big difference. I've been told that the E4OD received yearly improvements throughout its life, maximizing in the 95-97 years. But I haven't heard or seen anything bad about the earlier models. Also, it's been stated that half way through the 97 model year they changed from the 8x6.5 bolt pattern on the wheels to the new metric pattern used on the Super Duties. I've haven't been able to confirm if they did or not, but it's something to keep in mind. It may just be confusion because they extended that model year and then introduced the 99 Super Duties early so both trucks covered 98.
But other than that, and the other things mentioned above, there isn't any big differences between the trucks. Just find a well maintained one, optioned the way you want it, and you'll have a great truck that will serve you well.
