Yo Pat:

The air injection point is downstream of all the engine sensors (O2, etc.),
so disabling it should have no effect on the computer or EFI controls.

The purpose of the air injection pump is to provide fresh air (extra O2) in
the exhaust gas stream to aid in reducing unburned hydrocarbons (HCs)
emitted from the tailpipe. The extra O2 on the O2 sensor would confuse the
engine's computer (which uses input from the O2 sensor to adjust the
fuel/air mixture), so that's why the air is injected downstream of the
sensor.

As long as the new headers have provisions for the proper O2 sensor(s),
your engine control systems shouldn't be affected by changing the exhaust
manifolds.
